At least one challenge gives me an unhandeled exception. The challenge “Balanced Imperial Armada” from Scalu. Recreated 3 times to be sure.

Look in C:\Program Files\Gratuitous Space Battles Beta\debugdata and post all files in that directory. Those will help us to diagnose the issue.
Chances are, those challenges use ship builds and deployments that are no longer valid. Cliffski has done some work to make sure bad ship designs are handled gracefully, but I’ve found that a deployment that relies on a bad ship will then cause its own crash, which may be the issue you are seeing with challenges.
note that if you are on vista or windows 7 and have UAC on then the files will be at (your user profile directory)\AppData\Local\VirtualStore\Program Files (x86)\Gratuitous Space Battles Beta\debugdata or similar
