This is something i noticed a while ago, and just now got around to posting as it actually was detracting from my enjoyment of the game.
there are two kinds of explosions, the little bursts of fire and the huge, white flashes as something big happens. This concerns the second one. I remember reading that Cliff rendereds a quarter of the explosion, then rotates and tiles it to make the full explosion. The problem is, his allignment on matching up the quarters is off by a bit.

To replicate this, just zoom in on a ship and watch the explosions
